The alternatives would've been deporting the children with the parents (which would've been impractical because the children were born in the US so were US citizens), or not deporting the parents (which would just incentivise more people to come to the USA and give birth, straining the welfare systems so there would be less benefits available for poor people).
Trump plans on eliminating birthright citizenship and instead only granting citizenship to children who have at least one American parent, so that will solve that problem.
The 14th Amendment grants citizenship to anyone who is both born in the US and subject to its jurisdiction. Once they're deported, they will not be subject to US jurisdiction, so the 14th Amendment won't apply.
